I am changing a leaky bath faucet and the pipe around the seat screws seems to stripped or too large. The new screws are the same size as the ones I took off. This might sound silly but I was wondering if I could maybe use some plumber's putty to fill the gap.

First verify you are using the right seat but if the faucet body is stripped it is time for a new faucet.
