Am I correct in assuming that when a plan calls for a 3/8 bevel or chamfer, they are referring to the height/width and not the face (hypotenuse) of the bevel.

Your assumption would be correct, at least as it relates to standard machine drawings! Perhaps woodworking is different; but if so, I can only imagine it was because someone misinterpreted it's true use at some earlier time.

Basically, edge treatment dimensioning should be the same for any type of treatment, application, or material. If you were going to round an edge you would use the radius (or diameter) of the round or filet and not the circumferance. Similarly, a bevel would be the height and width dimension and NOT the actual face if the bevel.
