    If there are holes to fill, I usually wait until at lest the first coat of finish is on before filling them, as some times the filler will cause difference with kinda of a halo or ring around the hole and I think you get a better job to stain if that is the desire and then seal or first coat of finish, and then fill and then finish finishing, the project, make sure the finish and filler is compatible, I usually use the "Color Putty" product,

    I have made a filler more for the grain of the wood than nails by using a oil based finish and fine sanding it working the oil and wood dust in and moving wood dust into the grain pours. after drying re sand it lightly and finish the finishing process.
